چکیده

With the recent increase in the number of mammalian genomes being sequenced, large-scale genome scans for human-specific positive selection are now possible. Selection can be inferred through phylogenetic analysis by comparing the rates of silent and replacement substitution between related species. Maximum-likelihood (ML) analysis of codon substitution models can be used to identify genes with an accelerated pattern of amino acid substitution on a particular lineage. However, the ML methods are computationally intensive and awkward to configure. We have created a database that contains the results of tests for positive selection along the human lineage in 13,721 genes with orthologs in the UCSC multispecies genome alignments. The Human PAML Browser is a resource through which researchers can search for a gene of interest or groups of genes by Gene Ontology category, and obtain coding sequence alignments for the gene and as well as results from tests of positive selection from the software package Phylogenetic Analysis by Maximum Likelihood. The Human PAML Browser is available at http://mendel.gene.cwru.edu/adamslab/pbrowser.py.

Phylogenetic Analysis of Three Long Non-coding RNA Genes: AK082072, AK043754 and AK082467

Now, it is clear that protein is just one of the most functional products produced by the eukaryotic genome. Indeed, a major part of the human genome is transcribed to non-coding sequences than to the coding sequence of the protein. In this study, we selected three long non-coding RNAs namely AK082072, AK043754 and AK082467 which show brain expression and local region conservation among vertebr...

Molecular Characterization and Phylogenetic Analysis of the G6 and G10 Genotypes of Bovine Rotaviruses from Iran

Background and Aims: Rotaviruses are the main cause of gastroenteritis in the young of human and a variety of animals in the world. Rotavirus G6 and G10 are the most prevalent genotypes in cattle worldwide, but are also found in human with possible origination from animals. Materials and Methods: In this work, we have detected the G6 and G10 genotypes of bovine rotaviruses isolated from di...

Signatures of Natural Selection at the FTO (Fat Mass and Obesity Associated) Locus in Human Populations

BACKGROUND AND AIMS Polymorphisms in the first intron of FTO have been robustly replicated for associations with obesity. In the Sorbs, a Slavic population resident in Germany, the strongest effect on body mass index (BMI) was found for a variant in the third intron of FTO (rs17818902). Since this may indicate population specific effects of FTO variants, we initiated studies testing FTO for sig...

Adaptive evolution of genes underlying schizophrenia.

Schizophrenia poses an evolutionary-genetic paradox because it exhibits strongly negative fitness effects and high heritability, yet it persists at a prevalence of approximately 1% across all human cultures. Recent theory has proposed a resolution: that genetic liability to schizophrenia has evolved as a secondary consequence of selection for human cognitive traits. This hypothesis predicts tha...

PAML 4: phylogenetic analysis by maximum likelihood.

PAML, currently in version 4, is a package of programs for phylogenetic analyses of DNA and protein sequences using maximum likelihood (ML). The programs may be used to compare and test phylogenetic trees, but their main strengths lie in the rich repertoire of evolutionary models implemented, which can be used to estimate parameters in models of sequence evolution and to test interesting biolog...
